Single Instance Storage not catching all duplicates


i purchased dell nx3100 nas unit running 2008 storage server r2.  enabled sis on d:\ , migrated of shares drive test out deduplication , performance of unit.  of data migrated deduplicated , shrunk storage down 25% of original amount.  preparing go live , decided configure shares, share permissions , folder security permissions , copy data nas live server on weekend make current , go live on monday new nas.  when tried copy live data receiving error , wouldn't let me proceed.  figured sis disabled , copied new data.  after copying data reenabled sis count of deduplicated files lower before.  dell told me remove sis ran sisadmin /u d:\ command.  disabled sis , when ran sisadmin /v saw no files in store @ all.  enabled sis again , performed scan morning.   showing have 12814 common store files , 62148 link files.  know not possible because when tested sis showing on 200000 link files , there more data.  volume has on 1.5 million files , i'm expecting more 800k of link files.  grovel.exe running doesn't appear scanning anymore.  there no cpu usage.  have idea why sis not catching of duplicate files , how can correct this?
